You can use a 4PDT switch and separate the outputs.
This should fix it.

That was my idea.
Started a layout this morning but I don't have much time at the moment.
Wasn't sure if the tone would change much when switching.

I was thinking to draw a layout that switches between Normal and Top Boost.
It would have 2 Gain pots and 1 Tone pot that would switch just the cap from lug 2 (I think it's not possible to have 2 pots unless you omit the LEDs)
Would the Tone pot have the same response by switcing between the 2 modes?

Should fit in a 1590B box.

Here is a single toggle switch version (OD1/OD2/Crunch) that should fit in a 125B box.

You need an extra pole for the LED.
This is the version with two Level pots:

Not really but it should give the same results.
It always uses the same JFet buffer at the output (the way FausterCraster drawn it).
Adding an op-amp buffer instead shouldn't make any difference and just make the board larger.
The Crunch/ODs are still selectable.

Not sure about noise level (increasing the 47p may help) but my layout matches the schematic and it has already been verified by two different people.

I can't see any and the layout has been verified.
If there are, you should have the decency to mention them on the Tagboard blog so that they could be corrected instead of writing here that the layout is crap.

I think there are 2 slightly different schematics here: one from Bmxguitarsbmx and one from Destro.
I've used the second one for the vero layout but I'm not sure which one of the two was the right one.
