You could keep the original tone section, and add a tone knob. Taking the output from after the diodes and run it to a pole of a DPDT switch. On one side have the route through the normal tone stack with the two position switch intact. On the other throw you can insert the tone stack of your choice,...

Get yourself a junior hacksaw and run the blade down the channels between the tracks to get rid of any solder bridges that might be shorting it out. Looks pretty blobby.

What switching are you using for bypass? It's a high gain circuit, you need to have switching that grounds the circuit input on bypass otherwise when it's 'on' you get a feedback loop produces that kind of squeal.

The schematic for the inductor less wah circuit is knocking around, probably find a vero too. I had a red CS fuzz wah, the fuzz was a typical silicon transistor fuzz face, so no need to spend a lot of cash on an original if you just want the sound. I did use the tagboard vero and just substituted the different tone stack. If you can follow the the schematic through the vero then it's just a matter of seeing where the signal enters the tone stack section, which in this case is after the diodes to ground. What I'd try is this:
Wire your bypass switch as usual. The input to the circuit goes to your second switch. This you wire to buffer input and fuzz input as the two options in the same way as you wired effect and bypass on the first switch. This will leave the MBP control lug unconnected.

Hmmmmm..? I tried mine with a fuzz face and a TA 28 in front and didn't really notice it to that extent. Yes it is kind of treble-y, but that's the nature of it I think.
