Compare those "different" values with the BJFE's (Yellow Shark schematic) and their function/behavior in the circuit. I didn't bother with most of them for a reason. I had initially included "R9" as different but, as was later discovered, it is the same value (147K/150K) in the B...

The stages are just arranged differently superficially. They are the same except that, as drawn, R30 (equivalent to R13) is shorted. That's probably an error.

It's not superfluous, just as there will be a DC voltage at the gate of Q1, so will there be at the gate of Q2.

The posted schematic comes from a unit exactly like that. The LEDs and 5k1 resistor are on the potentiometer board.

Don't know why that schematic is in here.
You don't need to cut any traces. Take a lead from the resistor and a lead from the capacitor and twist/solder them together, then install the resulting component as normal, using the free leads.

There's nothing to sort out. The distortion was observed while using the real Rothwell Love Squeeze that the schematic was traced from. Your pedal may be a newer revision having changes to reduce/eliminate that distortion.
