I was just comparing a Tubescreamer-Schematic with that of mentioned stompboxes. Can anyone explain the difference in how the first two gain stages are setup (inverting) compared to the tubescreamer (non inverting) and what this means sound wise?

There is not a significant difference between the inserting\non-inverting tonal quality of opamps. It depends on any given opamp's specs as to how the circuit is designed and whether or not to use the inverting or non-inverting inputs on them.

Oh, and the maximum gain factor and unity gain plays into help determine which input is used. One will have superior gain capabilities over the other, depending the specific device's specifications.
